He is still with us, just not as the way we remember him. He lives within the Matrix code. He is now a higher, more sentient being now.

His physical body died, but since he is a god-like being, he will never die. He is still with us, but he is no longer human. He is a spirit. Or, it is a spirit I should say. His shell is dead, yes, but Neo lives on.
